I have finished the game and if you don't believe me, In the Autobots bit, Jetfire lets Optimus use his parts to battle The Fallen. He does damage and dodges The Fallen's attacks and spikes his head sending him crashing into the Harvestor with the Autobot finishing the Game with a conversation with Sam.

dude i got this game for the ds yesterday. im at the bad guys side and im already in 50% complete.

In the Decepticons, Megatron kills the Fallen and creates his loyal Protoform army.
